CDS should allow to make a change to a blueprint without having to change the name or the version. This increases the development velocity.

This issue is caused because two classes implements BlueprintCatalogServiceImpl, BlueprintProcessorCatalogServiceImpl and ControllerBlueprintCatalogServiceImpl. The former deletes the package on disk after the upload but the latter doesn't and the latter class seems to be loaded (probably through dependency injection).

Those two classes probably need to be merged like Brinda mentioned in comments for both classes.
